Mr. Guelleh got 78 percent of the vote Friday, easily defeating his lone challenger, Mohamed Warsama Ragueh.
The constitutional council will validate the results in the coming days.
Some voters boycotted the election, expressing fears it would not be free and fair.
Officials say there were no reports of any incidents during Friday's vote.
Protesters took to the streets in February, objecting to a recent constitutional amendment that allowed Mr. Guelleh to run for a third term. He has been in power since 1999.
After allowing demonstrators to protest peacefully for several hours, police used tear gas to disperse the crowds.
